Can anyone tell me what side the J Pipes go on there is a Long and Short one I did not see it in the manual.

What engine? I can't be absolutely certain, but I think the j-pipes in my kit were dang near the same length. If anything, I'm guessing that the passenger side was a tad longer...? I'm using a modular 4.6 motor.

If the length is significantly different, just mock up the j-pipes and see which sides they make sense on. The sidepipes are very nearly identical (or mine were), so you'll want a j-pipe to reach each side of the car roughly equally, if that makes sense.

I just installed J pipes on my 302 powered Mk1 (removed the cats) and the driver side pipe was longer.

I think it's more the configuration of the cylinders. If you look at the engine from the top, the bank on the driver's side is forward of the passenger side bank. Thus the exit of the shorty headers, when they are reversed, is further forward on the driver's side and the j-pipe has to be longer to allow the sidepipes to be more or less symetrical side to side.
