I'm just set up at the rolling chassis stage. With my coilovers adjusted loose I can get my chasis to sit right at 4.5 inches. I have no Idea how high the back of the transmission sits in relation to the rear-end. I have adjusted the UCA so that the drive flange is perpendicular to the floor. I'm anticipating needing to tilt it upwards to get the 2 degree up pinion angle. If I adjust it up much more it looks like the UCA will hit into the panhard bar mount. I'm sure more will be revealed when I get the drive train in but am concerned at this point.

Any thoughts

Mount the engine and trans, and then use washers under the trans mount and/or mess with the pinion angle so that there is no u-joint binding at either extreme of axle travel. Loosen the coilover nuts all the way, and jack the axle up as far as it will go. Also let it down until the shocks bottom out. Spin your axles at both extremes and adjust the pinion angle or tailshaft height until there is no bind. When you're through, your pinion angle will be at 2-2.5 degrees down and there will probably be 1/2" of spacers under your trans mount. And the UCA arm will no longer be near the panhard bar brace.
