Does anyone know what transmission was stock in the '94 and '95 Cobra. Also if the bellhousing is a different part# than in '86-93 GT. If different, how? One guy told me that the input shaft on the Cobra trans is 3/4" longer. I guess what I am asking is if I can use it with an '89 5.0 and if there is any advantage.

Actually, it's 0.67" longer, all '94-'95 T-5s are this length. I would guess the bellhousing is deeper, but I'm not sure. There are better '93 and earlier T-5s out there, I'd keep looking if I were you.

No problem using this trans, they are a little longer as mentioned but as long as you have the correct bellhousing you are ok. Actually they are the best t-5 under a t-5z motorsport trans. Buy it if its clean. They have a better pocket bearing than a standard t-5. The input shaft is longer so the 94-5 bellhousing is deeper.
